I have removed and reinstalled the game and even turned off MODs that I normally have turned on and I still get the error.
Yes, Harmony 2 itself is incompatible with Harmony 1; but boformer's Cities Harmony mod for Cities: Skylines (basically) backpatches Harmony 1.2 to be compatible with Harmony 2 (so you can run Harmony 1.2 and Harmony 2 mods together). The backpatching only goes so far, however, and doesn't work for Harmony 1.0.x instances (which will, in turn, break any attempt to load Harmony 2 afterwards).
boformer's mod was originally intended as an 'enabler' for Harmony 2 with Cities: Skylines, but as more and more mods move to Harmony 2, it's increasingly becoming an 'enable legacy Harmony compatibility for older mods' library.
Anyway, TL:DR - Harmony version 1.2.0.1 is compatible with Harmony 2 with boformer's mod. Earlier Harmony 1 versions aren't.
Regarding compatibilities with Harmony 2 mods I don't know. The Harmony 2 release notes say it is incompatible with version 1 but all the mods I use use version 1.2.0.1.
Have you had mods with version 2 and version 1 running side by side and working?
@Overhatted : Please consider either updating the bundled version of Harmony to 1.2.0.1 (which should be a drop-in replacement with no code changes needed), or at least clearly warning users that they shouldn't use this mod with any Harmony 2 mod.
I guess I'll just give each of them a solo shot, and see which one is more befitting! I appreciate you!
In the IPT2 description it says that it only configures the vanilla unbunching so it might work. On the other hand it says that it is not compatible with this mod so it might not work.
If I can use the both, then that would be AWESOME, but if not, then hey, I would just have to decide which one is more useful for me, right?

Say for instance, is this mod incompatible with the IPT(2) mod, which also has some form of unbunching option as well? You should probably look into that, then update accordingly for any future potential users, you know what I mean? I'd rather know now, than to break my game(s) just to find out, you know what I mean?
The good thing is, I believe your mod and the IPT from BloodyPenguin are the only two mods that come up when searching for Unbunching options, choosing Relevance as a filter. So, it narrows it down tremendously for you. You're welcome! LOL!
Do you think that if the segment they are on is too short they could get stuck? I'm thinking that at the terminus station of my metro line might be slightly too short so the metro can't switch tracks and gets stuck and maybe that could break the timeout?...
