Unmerge (switch off the left merge block in the cockpit) and convert the station to a ship in the cockpit, this is because the ship automatically turns into a station when you merge it to the station. But then you can take off. I also encountered some bugs that you can't control the ship after unmerging, just replace the cockpits with new ones.
