On another note, why do you sell your dragonbone, Rallycore? Personally, I store and use all mine to smith dragonbone arrows.
I just verified mod gives the merchant chest for Warmaidens 2000 gold (the vanilla game gives the chest 1000). The two blacksmiths there share the same chest. So if she buys something from you, there will be less gold available to him to also buy something from you. Did you, maybe sell something to his assistant before you tried to sell to him?
Farengar's chest now has 1,000 gold (the vanilla game gives him only 500, since mages have less gold than blacksmiths). So the amount is correct.
