I'd suggest using the Nexus version of the mod, and see if that one works for you. Not sure why this is happening, as I use it personally and have not experienced this, even with a full load order.
Is it checked in your load order? If it is, make sure it's loaded after any other mod that may alter perks, skills, or the effects that are attached to them.
Long answer: At this point in time I cannot publish the non-DLC version. There will be one released, and yes it will be available here in the Workshop. Unfortunately, I can't say when that will be.
I need to re-create the entries from scratch (without assets that are no longer available), and they might not work correctly. Multiply that several hundred times and things can easily get broken.
I'd like to help all of you that don't meet the current requirements, but I don't want to give you all a broken mod that refuses to do what it says it should. I hope you all understand the issue there.
If you can bear to wait an indeterminate amount of time for a non-DLC version, then you will enjoy what is in store for you. If not, then I apologize, but I won't rush something out because it will probably be broken, and you won't want to use it anyway.

If Skyrim is lagging, it isn't due to this mod. It adds a whole whopping 200KB to your directories, and doesn't have any persistant scripts. Nothing about this mod could cause a performance issue.

You won't lose anything when it gets updated, it won't corrupt saves, and nothing will change about your characters unless I change something. When I do alter the mod, you will gain access to any changes as if they were a part of the base game. Unlike most overhaul mods, you don't need to make a new save every time I update it, or patch a save with some tool. It's very save friendly. If an effect isn't updated you can just use the console to remove the perk, and then add it back. But I have never personally experienced this issue. Whenever loading a save, all the changes are right there as if my character always had them.
Once I get the necessary tools, and the time to code it all, I am going to include an MCM menu to update the perks and effects upon loading a save, as well as allow the user an option to "debug" their perk tree, and tweak anything about the more optional parts as they see fit.
I hope that alleviates any concerns you may have in using SkyPerk.

One of the problems with downloading a new mod is that it takes diligent reading to find what a mod requires, that is if the publisher/author bothers putting it up. With the Nexus you actually get a pop-up telling you what is needed when you try to download a file, if the author so chooses to select the option when publishing it. I'm glad you tried making sure SkyPerk was the only mod enabled first to see if it was the mod itself, but yeah it requires the DLC minus Hearthfire.
To make use of the update, and any future updates, just load Skyrim through Steam and let the launcher that pops up download it. You'll see it doing its thing in the lower right hand of the launcher.
Even if you use SKSE, if you use Steam for your mods, you must use the Steam Skyrim launcher to get any updates, but once it is done downloading, you can start Skyrim however you wish.
All three perks did indeed add the values to the PC, but their values weren't showing up in the UI for some reason. They were when I tested it last, but now they weren't. I just updated the mod so that the values will show up in both the active magic effects screen, and the items screen, and this time they will stick around. Note that in order to see them in the items screen you may have to hover your mouse over a piece of armor. What happened isn't my doing or a fault with the mod, but the way that Skyrim itself lists armor ratings. Before my mod came around, the mage armor spell values didn't even show up in the armor rating. With SkyPerk they do.
P.S. Thank you for bringing that to my attention, I haven't actually PLAYED the game in a while and didn't notice it. Kudos.
