I think it's probably more an issue on the Steam part to make you bought your game on Steam.
It will be very easy for them to put automatically a manual download link when you sen a mod ti the workshop.
Hopefully one of those helps. If not, then please send a complaint to Gal Civ feedback and let them know of the problem (add it to their very long list lol).
If anyone else has had this problem with this ship then please let me know, especially if you found a solution to it...
DLC - Do you have the free Ship Designer's Toolbox DLC that you access from in the game start menu? I don't think I used any parts from it, but there is a possibility that one of them is built into one of my custom parts (and thus I cannot see it anymore as it is grouped). Anyway it's free and it's just a few parts so get it if you haven't.
Ok, well it sounds like one of the custom parts is bugging out for some reason - I've found that generally if you attach something to a custom part (especially if you change it's size etc.) it can cause the whole lot to bug out. When building I save regularly and if I find one has (on the saved version) I remove it and start that section again to avoid that. If you've added anything to a custom part (e.g. thrusters/weapons/sensors [esp. sensors for some reason] etc) you may need to remove them and place them somewhere else (you can just make them tiny so they don't show up if you need to put them somewhere less appropriate).
Similarly, if it is one of my parts that is bugging out then if you can figure out which one it is and remove it then it should fix the problem, but they are all working fine on my version.
