So apparently it decided to make a new instance rather than update this.

I did use mods, but I didn't think that I'd used any that would alter the save game. I do have a tram asset that might be the problem? I disabled all my mods, and disabled the trams, and saved and uploaded again. It should work now. Hopefully.
