It's a known glitch from Sonic 3 standalone.

one time i entered the specal stage i got the chaos emerald i exited it and it did what it was intended to do and played the act 2 music

Yes you could but some would enjoy the vanilla version of Sonic 3, I'd say that it would've been much better if Sega put Sonic 3 standalone and Sonic & Knuckles in the collection once you purchase Sonic 3&K

tbh just get the Sonic 3 Complete mod if you wanna play both sonic 3 and sonic and knuckles separately.

Just the Sonic 3 levels with their original level designs? Just the gumball machine? The original songs that Sonic and Knuckles felt the need to change? The original color scheme of Knuckles? The Big Arms boss and the Sonic 3 ending and credits? Not being able to play as Knuckles? Super Sonic slowing down upon rolling? Tails experiencing a fatal glitch in the beginning of Ice Cap Zone? Yep. It's all accounted for.

good idea its nice to have the options of having the game seprate if you want it

Mods don't always work right, and there was bug fixes in that mod that are not in the final version or Sonic 3 making this the way to go for glitch runs. Sonic 3 runs on a older version of the engine and sonic 3&K is a new version.
