I have the same problem. But for me it took a while but now Lydia is nowhere to be found. She is gone. Setting follower count to 0 doesn't even help when I return to Breezehome. I fear that either this mod is bugged or Skyrim itself.
Console command to bring her back: a2c94.moveto player
or goto jail. Fast travel does NOT bring her back nor does setting the follower count to 0 and entering your house. Thank god for consoles.
