Augments stack if they don't use the same [effectname], for example, Health I, II, III, IV, V can be used together, but not two Health II.
If using combinable augments and armor augments, I would say it's best to separate same-type augments between armor pieces.

i'm not exactly too sure on how starbound deals with that kind of stuff, but to my knowledge, if an item that is nonexistent (such as from a mod that a person doesn't have) is dropped in the world, it will cause said player to disconnect.
in short, it should be compatible in that sense, so long you don't drop anything from the mod. however, i'm not sure if the bonus effects from the augments would work, as each augment has its own modifier.
