Seems like you have a mod loading issue, the starbound community discord server (https://discord.com/invite/Starbound) can probably help you sort that out, but before you go there, you'll probably want to get your game log first: here's a guide on how to fetch it: https://imgur.com/a/c2AG4ku
The mod can be configured to have a limit, but you'll need to make a mod to set it, i can't be done while in game. You can find more information on the old starbound forum page for this mod under the "is this mod configurable?" section https://community.playstarbound.com/resources/combinable-augments.3943/
The mod doesn't allow you to have multiple copies of a single mod in an augment. It doesn't allow you to create higher tier augments from lower tier ones either. Higher level versions of an augment will override the lower level augments.
So for example:
Damage1 & Health3 + Damage3 & Regen2 & Health2 = Damage3 & Regen2 & Health3
I should really describe the combining process better in the mod's description, these kinds of question get's asked a lot.

No, it cannot transfer the basic abilities from 1 epp to an other. It only merges/combines/transfers the augments from epp to an other. If you are still playing the vanilla game, each EPP usually has all the effects of the previous one so you shouldn't have to worry about it too much. If you are using FU, you can usually get augments that have the same effects as the EPPs and just combine them into the EPP giving you the same functionality.

No only regeneration 3 will remain. The mod overrides lower level augments with higher level ones as an attempt to minimally balance the experience.
Oh, so it's still just combining the augments of two EPPs? I thought there was also a way to combine the abilities of two EPPs (sans augments) into one. My bad!
Which EPPs are you using? The augment combiner should be able to transfer the augments from 1 EPP to an other if you use the slots at the top just like hot i'm merging the collars at in the example photo in the mod's showcase picture.
The EPP on the left is usually consumed in the process and the resulting EPP should be the one on the right.if both of them have augments, it still does the combination though so if you have an augment in both your new EPP should contain both augments. The combiner doesn't allow you to enhance the levels of augments by combining 2 augments of a lower tier together tho so keep that in mind.

You need to craft a thing first, putting 2 augments into the thing will give you the combined augment
i split my augments into four categories (note that i am playing with FU)
1: combat augments. regen, damage, shield bubble, etc.
2: utility augments. light, magnet, slow fall, etc.
3: elemental augments. fire resist, cosmic resist, etc.
4: dungeon/special augments. erchius shard, mirror of wisdom, etc.
I only let myself use one augment from each category. It's nice because it doesnt make me too strong, but also doesnt make me have to switch out backpacks and augments every single time i switch between combat and mining, or building, or whatever. it also retains the decision-making of deciding which augments are most important for what you are doing.
