EDIT 1: Also the "naturalize all enemies" is not ticked off even though everyone is dead since the aliens turn just quickly passed over.
Might be a bug at the game itself...
EDIT 2: Well the renforcements were a joke and mission was a success. Too bad I didn't take all the weakest troops to level them up by letting them look at Genji and another shinobi do 90% of the work.
Like I'll try to mod in a proper exec function so you can spawn a working version. (Along with one to just spawn Genji directly.)
If so, it might be an XComMissions.ini issue then. Should be fixed if you go to Documents\My Games\XCOM2\XComGame\Config, and delete XComMissions.ini to force the game to regenerate it.
Though sometimes best practice is to wipe the whole folder completely to make sure the game doesn't leave anything out, or to use another method detailed here: https://forums.nexusmods.com/index.php?/topic/3971445-partial-solution-to-configini-merging-issues/ to do the same thing if you're using the alternative mod launcher.
