I think it's better this way, actually, for the graceful start. However I am curious how AI is programmed to interact with this Science Ship feature...

I don't really find the logic in that. "Oh, we can create cold fusion, plasma weapons and warp drives, but we can't design an AI to auto-pilot for unchartered stars, or give orders to the scientist to do his work"..
