Try using the executable installer for it https://github.com/spaar/besiege-modloader/raw/master/ModLoader%20Installer.exe

It's possible your antivirus keeps deleting it as soon as it pops up, had to disable that for a minute to get it working. Lastly, check the game cache for Besiege using Steam, some files might have gone missing/bad with the last update.
