Report a translation problem
The issue was that I forgot to update 00_portrait_sets with the changes from Biogenesis, so the mod did remove the entire biogenesis category of portraits.
I also added the file 15_biogenesis_species_traits from traits to the mod to add phenotype traits to dragons.
Could you tell what specific file(s) you updated so I can properly/safely override existing? It would mean a lot! This is the mod that inspired all my efforts so I'd really appreciate any insight ^^
I can see what I can do, but I am not an artist so I have little ability to make more color variants outside of pushing sliders around. I wanted to keep some difference between males and females but you are right, just black is a bit boring.

It would be amazing if possible for a Stellaris 4.0 update if the original mod author(s) could consider a more authentic color variety and not limit females to just black dragons, just as a hopeful suggestion! Space Dragons rule the galaxy thanks to this! <3
Selter [DRG] has indeed been animating the portraits. Its not quite finished yet, but I thought I release a work in progress version.
I do not have layers unfortunately as originally those were a art commission for something else that I repurposed later for Stellaris.
Its not 100% perfect yet, but its playable without issues. Only the window positioning is off from time to time which I need to check further.
Yes, something has changed with portraits. I thought I could quickly update the mod for 3.9 before going on a lengthy leave, but didn't manage it in time.
I only came back now and need to figure out what I need to change.
Species created using these portraits prior to 3.9 that have been updated to 3.9 will have the ruler portrait still visible from the civ select screen but when editing ruler appearance the ruler becomes invisible with all customization options showing 0/0.
The picture of dragons are a lot larger than what is normally allowed and I do not know how Stellaris will handle this case.
I might add some more later when I can think of some more names (which I am very bad at).

Random AI empires now also might use those portraits. I will see if I can make a game option to allow or disallow that, not sure if it will work though.
I lost the original files in a drive crash. But its possible that I can reconstruct the pictures. If yes I will look into making some changes so that the full dragons are visible and don't look so cut off on the left side on some screens.
No promises though as even when I can reconstruct the images, I would need to do some "dirty hacks"

p.s yours is the first of my mods to update which means your the fastest in updating
I hope it is updated now. The new mod launcher is complicated to the max and I have no idea if it worked or not.
I also do not have the Lithoids DLC and can't check if they integrate correctly.
