Unfortunately, seeing an ammunition box as a singular object is an issue that goes beyond Unturned and is a part of the Unity Engine itself. (As I understand, the box is one object with a percent durability, not an actual twenty/forty item stack) This is not the first mod to run afoul this issue - similar problems come when you try to create craft recipes with magazines or fuel cans..
As such, all I can recommend is that you remove the ability to scrap existing boxes/magazines, and only let the players start from scratch.
On a more positive level - you might consider using gunpowder, scrap, and a red fuel can to make shotgun ammunition
