Use a 3d modelling software to create your ship, then export it to .obj, then import it into the ship importer, and voila

PS: there's a guide about the ship importer on steam

Modeling software that would be worth the time would be Blender, Maya or 3d Max. Blender is free and stands up to Maya and 3ds Max very well, since you'd just be using it for creating a mod it's your best option really. Blender is also much noticably smaller and much less bloated then Maya/3ds Max so getting setup and going will only take a few minutes max. If you're a student though then Autodesk also offer a 3 year free license for all of their products, so that includes both Maya and 3ds Max.

For textures Photoshop would be the best software to use, however GIMP is a great free alternative.
