Odd behavior with Hybrids and Alphas
So, I was attempting to make a fancy goldfish using hybrids to include multiple breeds, including ones with telescope eyes, wens, and pompoms. However, I ran into one small issue: The additional parts do not show up. For reference, they are invisible on the base texture because, obviously, not all goldfish have those traits. However, they also don't show up on the fish that use those parts of the texture. It's like the model ignores that part of the model, making the whole thing invisible. Is this something to do with c4d, or with the hybrids?

Are all the textures 100% opaque? IE no semi-transparent pixels?

They are 100% opaque for all the parts that show up on the texture at least. I can try going through and trying to remove the semi-opaque "borders" that are not on the texture file itself if you think that would help.

So after some testing, it seems the Hybridizer code only modifies the material's "color" tab and ignores the "alpha" tab from what I can tell? This would also explain why other mods who have tried to combine transparency with the hybridizer code have had troubles with it working inconsistently.

Basically, I made the alpha and color layers different things selectively and was finding that it would only show stuff if the color layer told it to, not the alpha layer. So, changing amounts of transparency is not possible with the current code, because the hybridiser code is not looking at the alpha layer at all.

Ah, I see, yes I think that makes sense. I can't remember exactly why this is the case. I'll take a little look at some point. :)
