I am wondering about it, the game is good but I don't really like the rogue-like aspect.
The story of the actual campaign good be keeped, with the special mission as big level, and the other mission could be there to otbain new items, agents, etc, depending of the mission level.
Well could it be possible ?
But from what I remember from the lua files, it is completely possible to make your own campaigns. The DLC is a good model for how to do this, but there are limits to what you can apply to it. For example, it needs to fit within how it generates levels, but you can make a very specific level. The tutorial is a good example of this, but I don't know if you really would want to take that kind of effort and make sure a level like that fits into the normal campaign. It sounds tedious.
(Edit: maybe cost 1-2 AP to throw an item and/or if the items thrown enters the guard's line-of-sight, it would cause the guard to investigate the first square where it saw it flying instead of the last one?)
(Edit2: Or make the item cause a small sound[2-3 radius] at the landing square, if it's empty?)
And also, would it be possible to "mind control" guards, like you can hack robots, but it would have a huge negative effect to counter it? (long cooldown/only once per level, consumes a lot of power depenning on the type of guard => 1-2 turns of total control[functions similarly to Robots, except +stealing in inventory], after that 1 knock-out turn then full alert from that guard + 2 security level increase and immunity to mind control?)
One more idea: Incognita program= Ability to freeze or decrease Alarm level by 1-2, long cooldown and costs a lot of power, can't lower Security level itself.
Basically, the premise is that they can sprint silently. Maybe it could cost PWR per turn or something. They would start out with minimum stats, though. A unique item might be a melee knockout item with a really short KO duration and a short cooldown. Or the augment could allow you to stop moving to shove the enemy one tile in an aligned direction.
I really hope a Modder sees it, likes it, and bring this to reality. :-]

More realistically, I guess custom missions? The game has the tools to script quite interesting scenarios that are more elaborate than the usual "get in, find X, escape alive". For example, a multi-level mission where you have to infiltrate the place to locate security codes from personnel (a-la Financial Suite), then get to a different floor (i.e. find the exit and move on to the next "mission" directly) and use those codes to... rescue a prisoner or access a server, the list goes on, and then have to make it out again. Or maybe you could kidnap some character working for the corporation onto your jet, as a hostage, and use them in the next mission. The possibilities are limitless.
I was digging through old Workshop forum posts and saw this, and just have to point out that literally everything you list xists in mods now. :D
"Throw any item" - New Agent Abilities
"Mind control guards" - Mist's Transistor algorithm, a little niche but very much there
"Freeze or decrement alarm level" - a deployable laptop item in New Items and Augments
And I guess in reference to my own last post in this thread, haha, we actually did learn how to make custom missions. It's awesome looking through old threads and seeing how far things have come (especially compared to the days when even custom skins for agents were a pipe dream)
