How do I stop my guys from stealing from a shop
... when they want to build or craft something. They'll even do it if I have supplies accessible in boxes. It might be mod related, though I know that Kenshi has had this bug in the past.

Any ideas how to fix it, or does a particular mod cause it?

Put them in a peeler and then deposit their torso into a cage.

This vanilla behavior. Unfortunately there is not much we can do about it. You should eventually build your town somewhere far from other towns, but while you live inside a NPC town this can happen.

Had such problem myself few times when managed to build almost at point blank range from Flotsam Ninjas base. At certain point characters started to attempt stealing from their base, thus killing relations with the faction.
