Anyway, waiting a Devs' reply, I suppose that it's normal. When you load the game with mods deactivated, the save file cannot load the modded gear and remove them.

PS: seems that the Steam Community error was fixed...
A short list of conflicting mods and a very long list of objects removed because they weren't found.
[Error] Roster: Item usf_mbav_assault_rg was no longer found in the equipment files, removing.
And this list is so long that flood the log.

Therefore that behavior is "normal" for the current game.
A simple solution on our part would be to revert the missing equipment to their defaults, which is probably what we'll do for the next update, but that means that when you go back to the modded game you'll lose your progress there.
Until then, you must either re-equip everyone (using the copy/paste tool) or keep two separate roster.xml files and switch between them when you turn off/on the mods, but that's probably too much messing around with files.
You can check the log yourself or upload it again for seeing if there are conflicts...
