Final Compile / Full Compile breaks lighting
Compiling the map with fast compile has a few lighting issues, but the shadows work well enough.
However, compiling the map with Final / Full compile makes the map look like mat_fullbright 1 (light_environment breaks, while every other light works just fine)

Am I the only one having this issue? I had the same problem using the bootleg tools before the real tools came out, but the problem still exists!

Have you aimed the light_environment downwards? When you first place it, it defaults to a horizontal position. Which means you won't get direct sunlight on the ground, it gives off a sunrise/sunset ambient light look when left like that.

Yes, it is faced downwards.
And I have tested this on multiple maps. They all have the same issue.

And another thing, going in shadows produces a similar effect on models in the shadow.

I just had a quick test of compiling a map I'm working on for Half Life Alyx, and it's doing the same thing as you. But it shows the env_light and shadows correctly in the Hammer Editor. That's strange.

It worked correctly when I made a map for SteamVR Home using the Source 2 Hammer Editor.

This is exactly my problem.
And on another note, before making maps for Half-Life: Alyx, I made SteamVR maps, and I didn't have a problem with them.
Probably a bug with the game or something, I don't know.

I have the same problem. Preview baking works as expected but when I run Full Compile the result wont show in VR, only on screen.

Forgot to mention, I found a fix.
You need to cover the map in an entity called an env_combined_light_probe_volume.

Don't cover the full map, place env_combined_light_probe_volume entities in the center of each room in your map. Make sure they fill the room fully and don't intersect with other light_probe_volumes. Here's a tutorial covering it: https://www.youtube.com/watch?v=z1Nlw_qS46c
