OK, a minute of digging and I think I know what's wrong. Config file for build is screwed up. Go to Steam\SteamApps\common\Duke Nukem 3D\gameroot. There is build.cfg in there. It's kind of hard to read out. Basically find a line:
and change it to

The hell is wrong with this crap. It resets itself for some reason. I guess readonly may help.

There. I think these are the same as controls from original editor... I hope - I've never used Build before. After you edit a config file, save it. Right click on it, go to properties and set it to Read only - so it doesn't reset itself.
Although, to be honest, I can't remove sectors, even though, according to guides, I should be able to, so I think someone may want to look it up a bit.
Edit: I have come up with a solution. Using dosbox, mount c:\ as c:\progra~2\steam\steama~1\common\dukenu~1\gameroot\classic
use the following commands: kextract duke32.grp *.art, kextract duke3d.grp *.dat
copy the files that were extracted and put them in the gameroot folder. It will fix the issue where the Duke Nukem 3D tiles are not showing up in the tile selection screen.
Edit #2: I had to remove all the FFFFFF's from the config file so I can actually use the direction keys and stuff to navigate the 3D editor window.
This process is actually what I had to do to use the editor properly in the retail version of another build game. Luckily I remembered how to do it.

It works fine with a new map but when I load existing maps and enter 3D the display screws up. However if I load any of the example maps in the gameroot they appear okay, though the maps here look incredibly basic. If I load any of my maps or someone else's then the 3D mode doesn't work properly.
