Sorry for the confusion, running CAT6 cosmetics simultaneously with the enemies will cause this. I'll address one day.
Check your modlist - I had same problem, it turned out I already had mod that was adding CAT6 cosmetics, and it conflicted without generating errors in AML.
I double checked - Here is the base advent trooper weapon compared to the base CAT6 specialist weapon, they match with 3 damage being the norm:

Spawn rate is the same as an average trooper. The SMG shares the stats of the original trooper weapon. You can edit this in the customize config as well if desired.
- They seem extremely common, is the spawn ratio too high?
- They are weaker then normal Troopers, as they have an SMG, which makes the game easier. Perhaps give them a flashbang?
By removing mod ME 3 Cat-6 Mercenaries Pack they get their bodies back.
Huh. Totally forgot about that mod...
They appeared for me for the first time, I think.
And all I see are... weapons, eyes and tooth?
What could broke and how to repair it?
