I'm personally not aware of any limits for number of images that can be loaded at once. I just use a regular Wallpaper Engine integration to load an image at random from the selected folder :)
I will try to make a test case and see if there might be some bug in Wallpaper Engine.
created a folder with 25 images, with numbers on them from 1 - 25.
selected that folder to run as a slideshow, and noted down the numbers in showing order
(I did 3 consecutive runs).
Seems to run fine for me, every image was displayed, and every image was unique in it's own set of 25.

TLDR:
I think it works =\ Maybe check some of your image files? I'm not sure if wallpaper engine can open more eccentric formats like .tiff, .apng, .webp etc.
My test only included .jpg images.
