All in same ownership? make sure you recompile it as well.
I fixed it by using a diffrent programmable block, instead of a rotor mounted small programmable block.
I try it out with an pure vanilla world and see what happens, i had to kick my nanite factory already for crashiness
That is really strange. Like yours, mine does not touch the gyros. And like you said, there's no off axis thrust from thrusters (unless you have that mod).
The only reason I know for said behavior is if the ship has rotors, pistons, or wheels. But then the problem would appear even without the script.
