Overall I really like the mod, but some things are very... odd.

First off is the balance between many things, fighters and gunships especially. Fighters seem to have a good balance in firepower, but they're so incredibly slow. This is most apparent if you're playing rebellion as they should have decently fast fighters and bombers as their entire strategy was hit and run, but they simply don't as many of their fighters and bombers are just stupidly slow, outpaced by their own corvettes. This cripples your ability to fight properly with them as unless you rush a dozen planets out the gate, you cant even combat the minor factions as they will out pop you and have absolutely stacked fleets you cant counter. Making Rebel fighter and bombers faster would correct this as it would allow hit and run tactics that chip away at defensive fleets instead slugging it out with you entire force and losing entirely because you cant rebuild fast enough. Gunships also suffer from a weird imbalance where they are super tough and put out a ton of damage, though I think the damage output is good, them tanking dozens of turbo lasers or torpedoes is not. They should ideally have the high damage output as a step up from bombers but still be fragile compared to a corvette.
Some of this could just be the accuracy of shipboard weapons needs to be increased to actually hit things, but that would drastically affect all aspects of game play instead of just the small craft inconsistency. There are also a dozen other weird balance issues I can think of but those are just the most apparent to me.

Second thing that's more a personal preference is that I wish missions were a thing, always fun to have short term goals with rewards that lead toward the overall mission of securing the galaxy.
