With the update to 1.4 the dependency on LWM Deep Storage has been removed. That's because the base game now has a similar function. But with this change, the stacks stored in containers are now visible.

Don't worry though, you have a couple of options to deal with this, if you don't like it. You can still use LWM Deep Storage and the auto-patcher it comes with, or you can check out this new mod by Owlchemist: Perspective: Storage (unlisted alpha). This mod lets you control which containers have visible stacks and which ones don't. It's not fully released yet, though.
