Bugs
If you encounter any bugs, drop them here, and I'll look into them as soon as I can.

If the game ever gives you a red error, there should be a button to open the player log text file. It serves as a log for all of the events happening during your game, meaning that any errors will appear at the bottom of the file.

If you can find the sentence that matches the error in the game and paste it along with the next few sentences that follow it (they should mention some sort of file name), that would be extremely helpful.

When I open the Deep One holy order screen I get this error. Also worth noting the Divinity and Oppose Divinity screens are bugged (talking about Income: Gold for copied from the budget screen)

I had divine entities disabled and completely forgot they were a thing now. I'll get a hotfix out shortly. Thanks for the report!

Attempting to get the Drowned Prophet by using Fisherman's catch doesn't work since it goes over 100.

Edit- or it could be Witch's coven's can't embrace the Drowned Prophet.

Yeah, since Witch covens are not considered human settlements, they don't turn. I'll have to take a look to see why Witch covens are even getting deep one cults in the first place.

Other oddities
Drowned Prophet constantly losing gold
Can't buy colonize item if menace is above 10

Also I have a ruler that seems to have survived his city being taken over by the cult. I can't see him, but he keeps on having madness effects in the local city.

Also the Drowned Prophet can't be made immortal using the cup from Ixthus.

Interesting. Since the Drowned Prophet is technically the ruler of every settlement it conquers, it could just be that it's losing gold through the settlements. I'll have to look into that.

What do you mean by "colonize item"?

I think I know what the issue is for the ruler bug. I'll put a fix for that in the next update.

Not sure how the cup of Ixthus works, since that's a separate mod. Though I did intend for the Drowned Prophet to stay dead if it dies, no matter what. I can look into that later as well, though I can't guarantee a fix.

Minor bug; your starting settlement with the drowned prophet is over 100% infiltrated. Having the cult take over creates a new point of interest, but the game doesn't seem to update on that. It doesn't effect anything except making you gain slightly more points in the holy order.

The red flag item that costs 300 gold. Lets you create a new settlement as a command challenge. Can only be purchased from capitals and only if agent has less then 10 menace OR Theocracy OR Dark Empire.

Combined with Mammon and unclaimed lands, this lets you place new settlements which quickly develop 100% shadow.

The "agent received ritual shard" event is bugged and had incomplete text. i used the fisherman to get a few abyssal items early, the pop up event happened and then a few errors appeared at the bottom of the screen making me unable to continue without saving and reloading the game.

Bug- Deep One base agents will attempt to found deep one cults in Drowned Prophet territory.

That one is intended, partially because, given that's a base game agent and its behaviors are hardcoded, there's not much I can do about that. There's a slightly modified sanctum event that fires whenever one of those cults grows large enough.

My Drowned Prophet became the human prophet when he stopped ruling all settlements and left it to the breathless (i was able to grab a save of it too if that helps).

oh and you can get the Fisherman at max agent cap

How do I take control of the Drowned Prophet? I tried to do it, not noticing that one of my people hadn't died yet, it gave me the error saying I need to replace one of my minions and then when I had an empty minion space and tried again, it still didn't let me for some reason?

You should be able to do it without any problem if you have a free agent slot. I'll need to double check to see what's going on.
