I have a bug where when the gluon gun fully powers up and goes instead of having the gluon gun sounds it has an alyx voiceline (I assume from the episodes) saying "transmitter room so we can contact-".

NEVER heard of this! Id recommend doing snd_restart in console. That should fix it!
