I've noticed that there seems to be an issue where when you use a lot of the automated collectors beams on a large ship (I used the advanced nuclear ones, but I haven't checked the others to make sure) that performance will begin to get worse after a while, and will stay bad whenever you give orders to the ship. I have found that saving, quitting to the main menu, and loading back in fixes the issue until you use the collectors again. I haven't noticed the issue with the vanilla ones however (though I am still testing them somewhat.)

EDIT: After further testing, I'm not convinced it's your mod at fault. I think it's a general issue with the game that your mod might speed up because it allows you to collect things faster than in vanilla.

Hey thank you for notifying me of this, I'll do some testing right now, I haven't ♥♥♥♥♥♥ a chance yet to test on the most recent patch

Could you post a list of your mods/do you have any mods that modify collectors in any other way? All collectors are working on my setup.
