Any time you mess with mod ID order and save it you will wipe the file with your settings on it ( if you placed it in teh correct place and not in the Game.ini
Now.. If you change the settings according to the ones listed in the mod description and put them in GameUserSettings.ini and you still want further balancing, here are 3 other lines you can use in Game.ini file.
To reduce population to only a few per server, try this. Adjust as needed depnding on your overall spawn multiplyer.
DinoSpawnWeightMultipliers=(DinoNameTag=SDragon,SpawnWeightMultiplier=0.1,OverrideSpawnLimitPercentage=true,SpawnLimitPercentage=0.01)
To balance defense.

To balance Damage.
TamedDinoClassDamageMultipliers=(ClassName="Small_Dragon_Character_BP_C",Multiplier=0.5)
