I did the following, it FIXED THIS for me (and probably most of it was unnesseccary). I exited the game, then opened steam -> library -> sid meiers civ V -> workshop -> searched "omicron" -> unsubscribed the mod. Now I deleted the "Mothership Omicron (v 1)"-folder in "C:\Users\[username]\Documents\My Games\Sid Meier's Civilization 5\MODS".
Then I went to the workshop again and resubscribed to the mod. Waited a couple minutes then started Civ5. Waited again a couple moments and checked the download was complete in steam.
(This probably was enough, but I fumbled the UI and thought the mod still did not work...) So now within the game I chose "MODS"->"accept"->"GET MODS"-> navigated to mothership omicron -> hit "unsubscribe" -> answered "yes" -> hit "subscribe" again -> restarted the game.
Now the mod works
WARNING: This seemingly DELETED the savegames of my first try at this mod for me. So beware!
