* if IndustryDLC enabled, also add Mixed Fodder to cars that can carry Livestock
* if IndustryDLC enabled, do not add Grain to refrigerated boxcars
"Grain in Boxcars not Gondolas" is a pure script mod and can add/remove cargo types from any enclosed car model (e.g. boxcar, tankcar), because since it's enclosed we can't see the cargo.
Open cars (e.g. gondola, flatcar) need to have the cargo load physically present on the model to show up when it's loaded or unloaded, which makes it harder to do as a pure script modification. Probably not impossible, but harder. I'll have to investigate.
If you load New Industry after "Gondola Construction & Steel" then it will override and you'll have waste and other New Industry cargos, but that's the same as not loading the mod at all (it's a complete override). I'll see what I can come up with.

The only thing to check would be what order you're loading the mods in, does this mod come before or after New Industries? In either case, try switching the load order and see if that changes anything for you?
Beyond that I can't think of anything, other than you might have some other mod that's also attempting to modify car contents?
