Report a translation problem
At the current Mine I'm building, I frequently pull Pipes and Wires out of Crates for use. Occasionally, I have several lying around as they were temporary and placed them back into the Crates and had no issues. I'd recommend starting Hydroneer (but do NOT load a Save), COMPLETELY REMOVING the MOD's (in particular, the Bulk Buy Crate MOD and the HML Loader MOD), and quitting Hydroneer. Then, in Steam, Verify the Hydroneer Files to make certain the game itself is working properly. Once the Verify is complete, you should be able to go back into Hydroneer, and load the MOD's. Make certain you install the HML Loader first, before installing the Bulk Buy Crates. Then quit Hydroneer again. Once Hydroneer is FULLY shut down, you should be able to restart it and load the Save. That may fix something if there's a bad file or something was loaded out of order...

When I finally come to rebuild it all, I find that the T1 Drills, are no longer in the crate and it's showing as empty! I've just lost 20 Drills, 4 Harvesters, and a ton of pipes in the process!
I'm glad that I noticed before I removed my T2 Drills and tried to stash them away.
