Tranformation could be probably done as ancillary/item providing ability to transform (quest item or unique levelup item)
This way you can use script to invalidate the quest which can be done from MCT. (Possibly)
Also I dont believe skills can be enabled/disabled with MCT, however since this is one of the first mods I've made transformation was done kinda sloppy. You could possibly. What I wanted to do was rework where there would be one mod, with skill invalidating one another. Either you get demon summon or White raven summon but I sadly never got to it :(
If you have ideas they're certainly welcome, I am looking for passing down the torch and thats the reason why I would like for both of my babies to be adopted together :D
