Removing a religion sounds like a problem. It isn't necessary. And I think you would have to remove every single character and county in the world that is assigned to that religion to avoid errors, not just Yemen.

Characters technically don't need to be removed. But it's best to do so because of the problem connected to #1.
If you remove India but not its characters, those now-homeless characters will flood into the courts of other parts of the map. Then you could have Indian cultures taking root in Sweden or something. See #4 for the amount of work it takes.
I switch to different characters all over the map to see which decisions are naturally available. I only remove the ones that are meant to be entirely outside the map. I modify other ones that's are partly outside to keep them within the bounds of the map.

Characters are sorted into files based on culture, I delete everything inside the cultures I don't need. If Britannia isn't on the map, I remove all that characters from Anglo-Saxon, English, Welsh, Scottish, Irish, etc.
Then, if necessary, I determine if anyone needs to be added back in. Much less work because I need to deal with much fewer characters on an individual level.
Use "charinfo" in the game to find the ID for characters you want to keep.

I see a new modder, sateuia440, is making these kinds of map mods for the current version of the game. He calls them "Mapsclusive" and has a bunch already. I'll put a link to them in my map mods' descriptions. I'm sure their will be new modders to take up the mantle of making smaller maps after the nomad update.
