That is because the harbour was built on sand banks that constantly submerged during high tides so they reclaimed the land. one island still remains and constantly needs dredging.
Also @Olsvik, that's a great idea running the freeway across the bay like that. I may steal that idea as my city expands!
It seems to be a very small area that is affected because as in my screenshots, when I move the firestation to the other side of the road there is no flooding/
