@Tobywolf I'm not really sure. I haven't encountered that problem, and I have both this and Elder Kings installed. I think that the best way to fix would be to unsubscribe from both of them wipe them manually from your /ck2/mods folder and then sub back to them and see if that fixes the issue.
I hope you don't mind constructive feedback:
-"Spend Piety"seems overpowered. I like the idea of having something to spend piety on, but there's lots of weirdness. The price is incredibly low, there doesn't seem to be an upper limit, and as soon as it expires you can refresh it immediately. No other religion has anything even close to this.
-Some decisions feel a little clunky: Like having two separate decisions for choosing your school, or the spend piety decision being called "spend piety" making it seem a bit mechanical. It's perfectly functional, it just kills immersion a little.
-The 25 negative trait opinion between Calvinists and Arminians is higher than the negative opinion towards infidels. It feels kinda odd that they hate each other more than they hate Pagans. Other religions with multiple branches only have a -5 trait opinion, which feels more appropriate.
I will always make fun of New Jersey. I am a Dixie and it's what I do. You must never be allowed to live down the Jersey Shore and your liberal madness.
My point about the ruler of the mainstream Christians being in Atlanta, though, is simply because the largest Protestant denomination, and the largest amount of mainstream Christians (as opposed to their liberal bastardizations that think openly gay female clergy are Biblical) are in the South.
This is how they explain the more centralized church structure and the head of the church being in Atlanta. It seems like the Fan Fork has made a religion for liberal Christians with the "Non-Conformist" religion, but I haven't had a chance to play the mod in quite some time.

The second is the fact that this is a work of fiction and that they can imagine how Protestantism would turn out in a post-Apocalyptic world. I actually find some agreement with them here. We have important theological differences for sure. But, the church has been known to band together despite these things in the past and work as one. I think that it would be very reasonable to expect churches to band together and unite in some way after something like this despite theological differences. At least moderate and conservative churches would.
Also, there's no way that a mainstream Protestant Christian would EVER put its HQ in NEW FREAKING JERSEY. As opposed to the liberal "Christians" that deny the infallibility of the Bible and openly declare God to be wrong, Protestantism is entrenched in Dixie and the Midwest. Also, the idea that Protestants would have a "religious head" at all is wrong.
If I were going to model it, I would make it so that it uses Autocephaly without a central religious head. That would be the most theologically accurate choice for Protestants.

I am a Christian of the Protestant Southern Baptist denomination. My denomination is classed as Evangelical and it is the largest, mainstream Protestant denomination in RL America.
I consider myself a lay theologian and understand the functions and workings of the Baptist Church and their fixation on absolute autocephaly. Although I cannot extend my expertise to my fellow Brothers and Sisters in Christ's denominations, I thought I might be able to help you with that.
