You likely installed a mod that alters the Whiterun cell, such as Open Cities: Whiterun , or a plethora of other mods out there. The armors will remain existent and functional in your game, and the underground lair is still there, but since the other mod alters the Whiterun cell, it is no longer accessible by normal means. You can still use player.additem XXXXXXXXX X to spawn the armors, though.

Launch Skyrim normally, click on DATA FILES and see if Ironman.esp is there, and that it is ticked/enabled.

You must have a mod that changes the landscape of Whiterun, like Open Cities: Whiterun, or some kind of Whiterun overhaul mod. This mod, along with many other mods, are incapatible with those types of mods because it chenges the cell of Whiterun, thus moving any objects or doors that are put in Whiterun by other mods. Instead of getting the armor through the trap door, you could add them through the console by pressing the ~ key and typing help "Mark IV (or help "<name of whatever object you're trying to add>" )

Regarding the whole tail issue, I remember coming across a mod to remove khajiit tails. I do not know if there is one readily available for argonians, though.
