Downgrade the game to the lasted version where SEToolbox is still supported, start a new world and paste the Ship/s (even the other ones from you are way to big for some reason), then use SEToolbox and open the world and use the Blueprint function of it to make blueprints of the ships.
They now have the normal size, and there is no akward stuff in the blueprint file anymore, but subgrids will not be there anymore (witch is not a problem for your ships).
I still dont know how and why these blueprints are so f - up, but atleast i found a way to fix it.
And i was thinking that my PC is derping hard but no its your Blueprint, when this ship is present one backup file of the save grows to freaking 3gb!
I looked into your Blueprint file (witch is freaking 500mb big btw) and there is so much akward stuff in it, it looks like there is a Error report in it and a whole Script like wtf dude.
However, I still must suggest turning "enable idle movement off" on the turrets
