Armour Breakthroughs are the standard per-tier breakthroughs you get for normal armour (Light [Kevlar/Predator/Warden], Medium [Spider, Wraith], Heavy [Exo, WAR]), so they affect a different aspect of the game.
((Categories may be misleading as I can't recall 100% what is in each one, but it gets my point across))

.... however the config files for the 'Proving Ground Overhaul' or 'Buildable <insert item here>' mods might have costs and supply values exposed to their config files. You would have to check those mods directly.
