Huh, what mod were you using that puts the Pegasus into the world? As a side note, if you're using mods that add NPC ships to the world, I'd also recommend using the Hostile Takeover mod:

Also, by default, the Programmable blocks should be switched off, so I'm not sure how the script could cause that.

In a survival we ended up capturing this ship, and we had to grind everything down to gain access, but the cruise control script or something is bugged out, because now the thrusters on the front and back won't work to stop the ship at all.

All the Pegasus Corvettes are hybrid thrust, either H2 and Ion or H2 and Atmo.

This one has enough H2 thrust to escape planetary gravity (that is what the ascent cruise control script is for), so it shouldn't be a strictly atmospheric craft, unless you cant find ice.

Putting a jump drive on a strictly atmospheric craft is an interesting choice. I guess it could work if someone was using a dedicated orbital lifting vehicle that doesn't include one.
