I don't remember how I chose the colour palettes to add to the list anymore. Some of the ‘vanilla’ ones were very similar to others, so I didn't add them, and added a few of my own instead. I might have missed some though.

I don't remember if I set the option to make squad size independent of population settings or not... I think I did, for both the "dolls" squad and the merchant squad.
But things like this shouldn't happen anyway.
(Unless something's bugged out in my game, and the empty pedestals should have belonged to them)

Back then I was thinking about making a separate race that would look like a mannequin - made of wood, like in Skyrim.
But considering how Kenshi handles NPCs, living and moving wooden mannequins would look even more strange than robotic skeletons.

That's weird. You should be able to access the inventory. Like, looting, by clicking on them.
I don't have an option to put cloth to the Doll. The option I have is,
-Pick Lock
-Use Tool
-Use Strength

Also make sure that it isn't already dyed. You cannot dye a piece that is already dyed, you must sell it to a merchant and buy it back to clear the dye.

Maybe if you delete the location files where the store is placed, and (potentially, if there are any) the squad files that didn't load for some reason, then the next time you visit the location the NPCs will appear in it.
But I don't know, I haven't really done that. Only restored "lost" single NPCs in existing squads (a vendor in ScrapHouse).
Shinobi wear black, Berserkers wear red, Holy Nation has rank colors, that sort of thing.
The game has a fairly limited set of armor to paint mainly for this reason. Some mods have support for paint schemes, however.
Before (without mods) to paint some armor, you had to capture a NPC with a certain color scheme - now you can do it with my mod.
Holy Nation armor, some samurai armor, berserkers armor...
I don't remember about mercenary armor. I think when I did my Bounty Hunters armor on those assets, I had to do the color scheme too.
The developers didn't plan to use this system extensively outside of faction colors, I believe.

If you can't find it, then it simply doesn't exist. All guilds are the same in terms of dolls and colors.
You can try modifying it yourself, it's not very difficult. FCS is very self-explanatory thing.

restarting my game seemed to stop them spawning but they would spawn continuously on intervals as long as it was loaded, the reason they are outside the dome is that so many spawned inside some were pushed through the wall

Only some - those for which the developers have provided for such a possibility and made the corresponding texture maps.

This happens sometimes with the game, even with non-modded buildings.
Import should help.
They are strategically placed so that you don't have to run halfway across the map if you decide to paint your armor =)
You can manually delete the map files from the mod, leaving only the squares you want. It shouldn't affect anything, I think.
I am using a bunch of other mods though, so there could be a conflict somewhere. The best way to fix it is to just walk away from the bugged Paint Shop (1-2 zones away) which causes it to despawn and if you go back in it'll be fixed.
Perhaps for some reason the game does not consider dolls as prisoners, even if they in their "cages"?
But I can't quite figure out what could be the reason. I've never encountered this behavior in a game.
Try starting a new game without any other mods, leave only this one, and check again.
If you have a lot of mods, save a copy of the file that contains the active mods (mods.cfg, I think) so that you can simply restore everything later.
