First, in this mod's XComTacticalSound.ini file, at the bottom, is the music cues for the Chosen Stronghold. Try changing MissionMusicSet="MissionSource_ChosenStronghold" to MissionMusicSet="ChosenStronghold" for the ExploreDef and CombatDef and see if that works.
If that doesn't work, then you can also simply comment out the cues entirely by putting a ; in front of the + for the cues. This should mean that you will listen to default mission music.
Also, if you find any other bugs, post them in the Bug Report Thread.

Start by only having this mod, Covert Infiltration, and Music Modding System enabled. If the game still fails to boot, then contact the creator of Covert Infiltration. If not, then keep reenabling mods and restarting the game until you find the problematic mod. If you have a ton of mods, then reenable them in groups and then narrow down.
If you still have issues, then I would recommend that you find a link to the XCOM 2 Modding Discord and ask your problem there, as many of the people there know far more than I do.
Has there been a bug report regarding compatibility problems with Covert Infiltration mod?
It seems that game would not boot with both Nier music mod and Covert Infiltration enabled together.
