I'd personally recommend that instead of just one ancient science book, research artifacts (besides basic books) give a different amount of reputation (ex: ancient science books give 5, engineering research gives 10, AI cores gives 30).
I've also seen them rarely at certain shops but that may be due to my mods.
Do you know if your mods are affecting the spawning of any unique NPCs in the modified towns? I've been trying to find Blue Eyes in Mourn, without success (but I'm using lots of mods, so it may not be you).
