So either way, the required mod, or required patch, are in different versions and not in the same version listing/collection
You can unsubscribe from that and start a new game, then it should be fine
But what really was a life saver for me is Lossless Scaling (not sponsored btw xD)

As for if you need ALL mods, no, but there are dependencies that mods rely on, especially weapon and sector mods....
The ships are all optional (except for the VRO + adjacent mods), but why have less when you can have more :D
I haven't played in a while, but when I last played (which was two months ago, so stil [6.20]) all the mods worked. With the new [7.0] update there might be some mods that don't work anymore, but I honestly can't tell which. The Nexus collection are all [7.0], so they should work, the rest of the list is still [6.20], but considering that [7.0] did not rebuild the game as drastically as [6.0] did, I would assume that most mods still work fine, even if they haven't been updated to [7.0]. [PART 1]
As for the sectors, this is really tricky. There are mods that only add sectors and there are mods that add factions with ships and sectors. The ones that I can remember that overlap are XPaned Sectors with Ride of the Ossian Raiders and Farnhams Legend, but there are more. If you would remove sector mods, I would remove XPaned last, but they have a compatability list on their page, so check that out. On the other hand, the sectors still work, even when they are overlapping, because they are only overlapping in the map screen, but are independent entities in the 3D space. But that's up to you if you remove them or not.
Erm, I would say first subscribe to all mods here on Steam, then do the Nexus list, but look out for the XR Shippack and it's VRO patch (I wrote there in what order to install that), then start the game and let it download all the mods (it won't download them immediately when you subscribe, but rather when you start the game)
Ok, so I'll go to Nexus now and try to set up a collection, that will surely help install the mods, so thank you for telling me indirectly that Nexus also has collections :D
They just occupy the same coordinates, but the jumpgates of e.g. Pious Mists II and Theia World of Dreams are still independent from each other and dont interfere with each other, unlike other jumpgates who actually connect to two different jumpgates, but thats a different topic
At least for me, this is an acceptable flaw, because in return I get dozens of new sectors and a vastly bigger playground
