Added a motion sensor workaround solution to most subs afterwards but this one is old enough that it doesn't have that. Will get around to it at some point.
Not able to reproduce either of the issues with the shuttle, or item deconstruction. Bots are able to enter and exit them fine, and pathfinding for deconstruction works.
I did fix AI standing on the front of helm when idle by setting the hull to 'do not stay'. However I couldn't reproduce the issue of pathfinding, whenever a bot would stand at the front of helm I tried ordering them to follow and they wouldn't stay there.
This ship doesn't have any unusually complex systems.
- Yellow lever outside the reactor room / engineering toggles all power on the ship.
- The white lever on the right of the shuttle bay toggles the door.
- The Yellow lever in the back of the command room switches docking ports between 'input' power and 'output' power. ( Used to draw power from stations, or output power to beacons, or shuttles. )
- Switching sonar was included for vanilla quality of life when not running with mods that allow the sonar range to be upgraded, so the captain can see further ahead when traveling at high speed or in combat or PVP.
I like the design, I like the amount of storage, even the drones although it seems you can't re-dock them so those are one time use, but there is lots on the sub that seems crucial that isn't talked about anywhere.

Submarine walls still have structure collision even when they're at 0 health, so there's no way for the door functionality to break from hull damage. However it is likely that if the sub crashed into the floor afterwards the door could be wedged through the hull.
I'm assuming you've already tried toggling the door, and it's open but won't close. Swim outside and check if the door is fully opened or if it's stuck partially open, or if the door is even present at all and hasn't fallen off the sub. You may have to dock at a station and 'recover shuttle' to fix.
This is an easy fix in-game with a single wire connecting two relays left of the lockers.
old problems (with bot rolepoints, ladder, doors, a bunch of unnecessary containers) I was able to fix myself
but the problem with the engine (when standing still the ship sways from side to side) I couldn't fix it + the compartment under the command post is very problematic
