This is why you don't do updates when half asleep. Forgot to add the no hemogen warning that VE has enabled by default -.-
As far as allowing you to enable/disable certain pipes, it already only adds pipes for mods that you have installed. Making a configurable settings is a bit outside my capability for now. You can always make a local copy and simply delete the pipe systems you don't want enabled.
Update to fix the hemogen spam shortly.

Didn't want you to think I've forgotten about your request, but I'm gonna require more time/energy to tackle that mod, especially since I need to make sure it doesn't implode when VE-Androids is being ran.
Sorry for the slow reply. I'll have to think about if I want to go down the rabbit hole that is including modded gravship hull and vac barriers, as that will end up being a LOT of extra work :/
There's a lot of pipe networks that eventually need to be added. Unfortunately, their a bit more annoying to add than it was for SOS2. Right now I added what I feel is the most basic and essential pipe networks. Gonna be awhile before I have a day off and plenty of free time to start adding more.

Unfortunately that is unavoidable if you've already placed any pipes under your gravhull previously.
It doesn't copy anything. Its simply part of the gravship hull and vac barriers.
