Unfortunately, I haven't played SE in a very long time, so the scripts for the AXE may not function anymore. However, it may just need to be recompiled. Go into each of the programmable blocks, and save/recompile each of them. If that doesn't fix it, I'm afraid I can't really help you :(

You certainly could, though it's largely unnecessary. Actually breaking an ore-bomb covered in heavy armor is extremely difficult. Plus, the AXE is meant to be used in close range. Thus, even if the warhead broke mid-flight, the stone would still get pushed into the target by the gravity from the weapon itself.
Certainly. Again, this is just a weapon system - you aren't meant to fly it in as-is. It's also very modular, so you can modify it pretty easily. Throw it in a ship with an additional six large reactors, and it will have a range of 400m and still 40gs of shield penetration.
I've never had trouble getting PMWs to hit through defenses. Months ago (before some buffs to heavy armor), I flew one of my old Reapers into a Supernova with all of its turrets active, and there was no loss of damage performance from the Reaper. The thing about turrets is that while they excel at taking out other turrets and fighters, they're really poor at stopping PMWs. While I haven't used this exact weapon in combat (yet!), I have used similar ones to great effect :)
It's certainly meant to take out big/slow ships that won't be able to escape so easily.

It truly is a horrifying weapon with the current state of collision physics. I haven't found a "normal" ship that it can't completely disable or obliterate in a single shot.
Now make one that burrows to the center of a planet and goes KABOOM. Small yield = instant dwarf city area. Large yield = What planet?
