Select Shortcuts Group 2 (Ctrl+2)
Make sure the Rotors are ON (Button 2)
Reverse the Rotors with Button 1 (that will open them)
Looks a lot brighter in the cockpit!
Then, just Start the Countdown and it should work.
Give me a few weeks, I will definitely do a video on that in the future. Thanks ;)

1. Paste the External Tank
2. Paste one Booster and fly it to the tank. The camera is just below the connector. They should connect as soon as they are close to each other
3. Same for the other Booster
4. Paste the Orbiter and rotate it nose up
5. Move it with the heavy lifter and connect it to the tank - this is a bit tricky and at the moment the Orbiter may get damaged!
6. Move it all to the MLP
Just make sure all connectors are switched to "on". What exactly do you mean with "rocket higher than shuttle"?

2. The Timers:
It is not only connecting the ships. There are several timers that control the correct ignition sequence and they have to be connected, too.
So after connecting the Orbiter with the External Tank and the Boosters look for the following Timer Blocks:
Timer STS Launch: It commands the Orbiter SSMEs to "ON", the Timer Block Left SRB1 to "Start" and Timer Block Left SRB2 to "Start"
Timer STS Launch 2: ET Thruster to "ON"
Unfortunately those connections do not happen automatically as those blocks "do not know each other" until you connect the ships physically

1. The Rotors:
Well the Rotor-physics changes from time to time and so do the best settings for rotors... In this case try the following 2 things:
First: Look for the group "all rotors" and check the box "share inertia tensor" - this will stabilize the ship.
Second: Look for the group "Payload Bay Doors" and reset the rotor displacement to zero.
To summarize:
Atmos: For flight in the atmosphere only
Ions: For flight in space only (they are the RCS)
Hydros: Only to get from the ground to space (thats why there are only 3 FWD hydro thrusters)
and remove the ion
But I have some ideas for an improved versions. If you have any problems or suggestions, feel free to comment!
This activates a timer which will trigger the rotors and then switch them off again. As the Rotors lock above 95 m/s you need to be below this speed
